Global Entry / Trusted Traveler

Japan has a "Trusted Traveler Program" (TTP) that allows frequent visitors to use automated gates, similar to Global Entry, but you need to apply beforehand.

Military Personnel

If you are US military stationed in Japan under SOFA status, the entry rules are different (ID card + Orders). For regular tourism, use your passport.
